Seit 2007 ist Naegeli zudem stellvertretender Leiter der Dienststelle Militär, Zivilschutz und Justizvollzug im Kanton Luzern. Im Militär bekleidet er den Rang eines Obersten und ist Chef des Kantonalen Verbindungsstabs Luzern. Aufgrund seiner Persönlichkeit sowie seiner besonderen Kenntnisse und Fähigkeiten bringt er sehr gute Voraussetzungen für die Funktion des Direktors der Justizvollzugsanstalt Pöschwies mit.
